Here's an idea for a work around: export to .swf (but don't check "protect 

from import"). Re-import the .swf to a new flash movie. Now the entire 

animation will exist as one single-layered timeline, with no scripting 

involved (I THINK!). Export this to the series of images. Let us know if it 

works.
